I think that's just how Fallout 3 played out, it was really out of place in comparison to the fallout world.

It's a good game in it's own right, it just isn't quite a "Fallout" game.
Fallout: New Vegas, like it or not, is a good game and a Fallout game.

Like hargle said, Obsidian might not have thought to themselves "Let's show those Bethesda guys what a real Fallout game is!", they just made it in a way that was more fit to the Fallout world.

Besides, I think Bethesda wrote parts for a lot of the game, so maybe they also wanted to turn away from FO3 and more to FO3:NV after hearing the criticisms. But I'm not too sure.

Fallout 3 doesn't fit into the canon of the other Fallout games, it's the odd one out in terms of lore and story-telling. It's not like Obsidian deliberately did it, they were just a lot more faithful to the original canon of the first two games.
