It wasn't, but you gotta remember that South Carolina's secession, the catalyst for the formation of the Confederacy, was motivated by the election of Lincoln who spoke on an Anti-Slavery platform. In their proclamation they even said the primary reasons were the divide between slave-holding states and free States, and the election of a president campaigning against slavery. I haven't really looked into the other documents by other States that seceded, but I imagine it's similar.

Regardless of everything else they fought for, and they did fight for a lot that wasn't slavery, the Confederacy still symbolizes the Slave-holding side of the United States as that was a key difference between the Union and Confederacy.
