Plus I liked the idea of having my best pokemon have their own set of balls.
I almost never got the special types of balls unless I was gunning for a certain type of pokemon.
I only used premier balls on legondaries and my favourite pokemon.

Probably, My favourite pokemon were almost exclusively good pokemon, in the sense of who would win the most pokemon, and occasionally one thats not so good

Does type of ball caught in become an observable trait in newer Pokemon games? The newest version I own is the original Pokemon Gold for GBC, and afaik ball type doesn't affect anything.

In the newer ones it does a particle effect and the type of ball used to catch it is visible when youre looking at your current pokemon or in the PC
Although I liked to use premier balls before those effects happened, I just liked the idea of having my 'premier' pokemon in premier balls, it was just something I liked to do

Is there any way to switch what type of ball they're in? Or is it permanent? Because I'd like to get Ruby or Sapphire at some point, trade my Pokemon over, and see what Gen 3 looks like. And it'd be terrible to have my "premiers" in regular-ass Pokeballs once I finally make it to a modern Pokemon game.

I don't think so, not without modding your save file.
I think some of the gen 3 games keep track of the pokeball used the catch the pokemon though.
