I think in the second phase the flagship will try to hack you and send in a boarding drone. And in the third phase it will use mind control as well as send in crew members if they have them.

You're lucky. The fuckers always go for my vital things. Like weapons shields or engines. By then I normally have most of the crew killed and simply tear them up with a boarding party.

The second phase really was hard...
I actually steamrolled him in the first phase with hacking his engines, making him unable to evade my attacks, but the hacking drone got shot everytime in the second phase.

Hull repaier drone mostly saved my ass...

I rarely ever use Hacking. I usually go with mind control, cloaking, and a teleporter. Cloaking is one of the few systems that works better against this fight if it's only using 1 power otherwise the timing gets all screwy. First phase is easy. Take out missile and the ion. A good teleporter and mindcontrol strategy is to leave the one crew member in the laser cannon alive and kill the rest. Killing all the crew is a terrible thing to do. It's my usual strategy.

sure, but its not like they would survive very long. and a cloning machine could clone someone even if they werent actually dead... idk the whole thing seemed kinda crazy, that my crew could go down in a fiery blaze and come right back, yet if they get carried off in another ship thats it.
oh well. atleast i know now.

yeah i had something like that happen. so i was aware that, if an enemy ship jumps while you have crew on their ship, they are gone. however i assumed that the cloning machine would just clone them again. honestly, i think its an oversight of the cloning machine.
