if i remember correctly, i read somewhere (or maybe it was in the movie) that there were multiple ships that all connected to the mother ship after all the humans lifted off.
so there were still humans after the big ship lifted off.

I believe you are correct about there being multiple ships. The Axiom was the flagship of a much larger fleet.

Even so, the Earth in The Incredibles is not at all a ruined desert of trash (half the film took place on a tropical island for crying out loud), so the two films couldn't have occurred at the same time. Not to mention the dozens of other holes in the whole theory.
