It's not really a fungus, but neither is it an animal; it's kind of a mix of the two.
It spreads by spores, but it's also animalistic tissue that not only takes over the mind of its host, but completely changes its body to suit the parasite's needs. An example is when Pvt. Jenkins was infected and the parasite snapped the bones in his forearm to allow the claw-like tentacles to protrude (the entire process of which he was totally conscious for).
Also, The Flood has a consciousness, both a central hive-mind (when it reaches that stage) and lesser, more feral individual ones before then. Here's where one of the biggest similarities with Starcraft's Zerg is drawn since both have very similar processes for growth, spread and development as well as the obvious hivemind aspect.

Let's just say that if I had the choice between playing through Combat Evolved or reading this book, I'd choose the game every time. The book is just a crappy version of the game. It's not a bad adaption, but it's just not the best. Halo: The Fall of Reach was the best book in my opinion.

You realize that's exactly what the clickers do, right? The flood and the infected in the last of us are based on this fungus in real life that takes control of insects. It basically turns ants into zombies.

Actually, they take evidences of real life. Mushrooms and spores can make zombies ants in real life, in fact, if they were bigger, we would be "zombies" too.

Ophiocordyceps unilateralis is a parasitoidal fungus that infects ants such as Camponotus leonardi and alters their behavior.

The ant falls from the tree where it normally lives, climbs on the stem of a plant, clamps its mandibles on a leaf and dies there, while the fungus consumes its tissues and grows outside it, releasing its spores. The infected ants are popularly known as zombie ants.

This is a prime example of a parasitoid that alters the behavior of its host in order to ensure its own reproduction. Possessed ants march to their death and the fungus lives inside the exoskeleton.

I usually never get emotional about video games

but this

it combines so many great aspects to make a truly amazing game (in my opinion)

choice, fluent mechanics, great voice acting and character development, and just a damn amazing storyline.
it really isn't just "another zombie end of the world game", but i guess you wouldn't know if you you don't try it

Because a zombie virus means that humanity can get along just fine, right?

Either way, you can't judge a game just because it has a few aspects that make it similar. If you don't have infected, you can't have a zombie game. If you don't have bandits, there's only zombies and there's no depth.
Your third point makes no sense. It's like saying games like Pokemon, TLO Zelda, Metal Gear Solid and other original games, are not original because they involve some element of saving the world. And Joel doesn't have a shady past. He has a really sad past, and it's pretty hard to have a likable protagonist who isn't a nice guy.

i'm not a huge zombie game fan, but this doesnt play like any other zombie game at all. I dont even really think of it as a zombie game but more an adventure game that happens to have zombies. The story is believable and compelling, the characters are deep, the graphics are really good, gameplay is good too.

When you break a story down to something so silly as "its just another zombie game," that can apply to any game. "oh its just another game where a guy with a gun or some kind of weapon saves everything" that describes ****** 90% of games.

I suggest you try it.

Nintendo games were fun before I hit about age 9, all the "adorableness", and colorful mario and pokemon stuff just doesn't do it for me anymore. Even when it comes to the Wii U (because the PS4 is obviously the behemoth in regards to hardware), Nintendo has always had some incredibly great exclusive consoles. The Xbox really doesn't offer much other than a new Halo.
