I think it is fair to say that who is "better and more influential" is highly subjective, and therefore very irrelevant. I think they both made awesome music and had a huge impact on music. I just assume you mean that you like to listen to the Rolling Stones' music more than The Beatles'. Here is my favorite band, also an extremely influential band. Just ask:

Eric Clapton on The Band's album Big Pink - "The sound of music changed drastically after that first album - everywhere."

George Harrison - "The best band in the history of the universe."

Better? Opinionated; I wouldn't agree, but I respect it.
Influential? Not quite opinionated; Beatles had more of an impact on not just music, but also social issues, fueling several movements in more ways than the Rolling Stones would've. People really looked at the Beatles and took everything they said seriously, even when Lennon jokingly said they were "bigger than Jesus", not realizing just how much people were looking at what they said so much.

Hell, Lennon alone fueled so much movement, and probably would've done so much more influence if he didn't get shot by that jack-off Chapman.
