The reason they couldnt just fly over the wall, and through all of Mordor, is that 1) Sauron was still alive, and could have seen them. 2) when he had seen them, a balista would be all that was needed to stop them.

1) Eagles were powerful and had a free will of their own, and don't really care about the fate of humanity. The only reason they came in at the last second was because they saw that their own "people" were going to die out, too. Gandalf/anyone else couldn't just order them around (even though they did owe him a favor) because of this independence. He could ask for a favor, but this was an exception.

2) Even though they were powerful, they were not nearly as powerful as the black riders and their wyrms. This is explicitly stated in the books (the movie just made it seem like the eagles could take them on, which they couldn't). So, they couldn't just fly into Mordor.

3) Probably the only race resistant to the ring were the hobbits. If frodo were to have ridden on the ring, the eagle would probably have tried to overpower him and take it, especially after being so near to the ring for so long. Which leads me to my next point:

4) Eagles are incredibly pure creatures created by the good Valar (basically, gods) that came down to Arda (the world). Pretty much, if you get them anywhere near to the ring, because they are so pure, they'd be destroyed over time. Obviously, they wouldn't have wanted this. They were able to carry Bilbo, with his ring, because it was for a much shorter journey - not a 4-years-worth journey.

Well, while I do agree Gandalf is stronger(we are comparing a demigod to a simple wizard, for eff's sake...), Dumbledore could probably be more effective in the long run simply because he can use the full extend of his powers whenever he wants.
