Well, there are two main problems   
   
The First is a consequence of walking into an area for the first time, and meeting wild pokemon of similar level to you. When you first arrive, this creates an exploitable grinding opportunity that would allow you to sky rocket your pokemon to level 100. This is a problem, because the trainers in the area wouldn't be able to level scale. Well, they could scale with you, but it'd make many of the strategies, moves, and items the trainers use unviable. Youngster joey in route 3 would be stuck with his level 97 Rattata knowing tackle, tail whip and bite. When you pit that against your lv 97 Charizard who knows flamethrower and other viable moves, there's just no contest.   
   
Further more, the pokemon in your party would be a range of levels. Would the area scale to your strongest? Or weakest. If it scaled to your strongest, you'd have only one pokemon capable of fighting. If it scaled to your weakest, your strongest pokemon would steamroll through the game. You could just catch a lv 5 pidgey to keep the game easy.   
   
Lastly, it breaks the context of the game. If you ran from the majority of battles you could arrive at the end game with some seriously underpowered pokemon and the elite four (who would HAVE to have pre-determinded pokes to even pose a challenge) would destroy you, meaning the player has to choose between going back and grinding up, without the reward story progression or quitting. Most players would just quit.   
   
In addition you could make it so that you could encounter pokemon that were a lower level than they should be to evolve. Such as a level 12 dugtrio or a level 10 tentacruel.   
   
Pokemon already sets level ranges for each area so it presents an appropriate challenge for the time you arrive there while being able to balance the trainers and sorts of pokemon you encounter. When you reach the end game, they introduce you to areas, where the wild pokemon's level have huge range, really allowing you to push your self.

You are right that it wouldn't work as the system most games have in place are designed for 3 - 10 characters not hundreds. They usually level off an average of all your characters so if you had 1 level 100 and 50 level 3 rattata's you'd rape everything.

I heard somewhere that if you trade a pokemon from a past game to a new game ( like pokemon diamond to pokemon black) the pokemon will get lower stats, also in each generation pokemon usually get a larger move pool to boot. this means if a new move that was made in a new generation was for lets say a lv:40 and your pokemon was Lv: 41, you wouldn't be able to learn the move.

I just want to say, I am very happy with the direction Pokémon is taking. I was a "GenWunner" and I was originally against the idea of Gen 5, I only looked at the _ bad_   
I got the game about a week ago, and I beat the (main) storyline. I was amazed, it was spectacular and challenging(aside from the babying at the beginning of the game).   
   
I've only heard good things so far about the next gen to come, the new fairy type is going to beef up some older Pokémon and provide a more challenging aspect to the game, and with this new breeding/caring system and horde feature, it really adds to the RPG factor of the game.   
   
Tl;dr- I like the direction the games are going in.
